No, you should be fine. If they come in contact with air/light then they should prune themselves. But you said they are coming out of the bottom of the fabric grow pots so air/light must not be reaching them. Do you have them lifted off the ground in some way or are they flat onto a saucer? Post a pic if you can so we can see
Pics would help a lot. are u sure the actual roots are poking through or is it discoloration due to salts from the nutrients?
I use organic dry amendments and yeah there roots poking through the bottom of the fabric pot I'll add some pics later

They are in a saucer on the floor and no light can really get to them
